I know that a model's clips are stored in directory vghd\models\, but when I delete a clip file from that directory it still shows in that model's list of clips. Any suggestions?

The VGHD software does not notice, when you delete the clips manually.
In the software use:
You need the same steps when you have copy files back into the folder.
In the software use:
- tab "Settings"
- tab "Advanced"
- button "Syncronize with server" with right mouse button
- select "Rebuild all"
